•This paper presents a key case to approach health conditions in Early Modern Period (16th-18th), through the paleoparasitological study of cesspits in the city of Granada (Spain).•This case of an archaeological site from Granada (Spain) represents one of the few cases of the study of parasites in Early Modern Period in Europe, and the first in this type of material in Spain.•We found the eggs of roundworm, whipworm and liver fluke in the city of Granada, using optical microscopy in the study.•The findings are consistent with written sources from this period, which describe waste waste management challenges as a cause of water contamination and reveal the possible utilization of human fecal material as fertilizer.
