•Significant markers in cordyceps sinensis were unambiguously mined non-target screening analysis.••17 of 29 significant markers were identified by the non-target screening of FBMN, including eight wild markers and nine cultivated markers.•19 unknown samples were correctly discriminated their classification (95.5% accuracy).
