•First application of cuboid-based F-ratio analysis on GC3-TOFMS data is reported.•GC3-TOFMS data shows higher analyte discoverability compared to GC × GC-TOFMS data.•Increased analyte discoverability is due to gains in peak capacity and selectivity.
