•Total microphytobenthos (MPB) biomass is modelled by an exponential decay function.•Surface MPB biomass, surface sediment grain-size and water content are predictors.•The near-infrared band depth predicts sediment median grain-size and water content.•Estimated total MPB biomass in Chongming Dongtan is highest in summer.
