•We investigated and quantified the effect of different model structures using APSIM.•Eight model structures (2 crop × 2 soil × 2 irrigation) were used for the analysis.•Crop model was the largest source of uncertainty.•Unique features of the APSIM framework assist uncertainty analysis.
