•A catalytic nanoreactor with 3D porous architecture (Fe-Ni/NPCMs) was obtained.•Fe-Ni/NPCMs shows high-selective hydrogenation of HMF to DHMF or DHMTHF.•Fe-Ni/NPCMs presented high stability and recyclability.
