•Dysmetabolism of T2D mice could be alleviated by gavage of MS2 phages.•Gut microbiota was remodeled to alleviate dysbiosis after gavage of MS2 phages.•Corynebacterium, being similar to Akkermansia, benefited gut eubiosis of mice.•Positive interactions among SCFA producers benefited to rebuild gut eubiosis.
