•Visceral leishmaniasis affects the composition and maturation of TCD3 + lymphocytes in the thymus of infected hamsters.•A decrease in CD79a+ B lymphocytes occurs after 120 days of Leishmania infantum infection in the thymus.•Amastigote forms of the parasite are present in the organ.
