•Severe bone loss occurred in experimental autoimmune encephalomyelitis (EAE) mice.•EAE mice showed depression-like behavior at different stages of the disease.•EAE mice showed shortened colonic length and increased colonic lymphoid follicles.•Increased prevalence of proinflammatory cells in intestinal mucosal tissues of EAE mice.
