•Cow and goat βlg are structurally similar, but respond differently to pH changes.•These βlg homologues are dynamical similar at pH 7.5 by H/D exchange.•Decreasing the pH to 6.9 results in dynamically different proteins.•In silico simulations confirm the changes in dynamics in response to pH.•Variant-specific mutations only partially explained this difference.
