•OH-GQDs inhibited the ectoderm development of the mESCs.•Exposure to OH-GQDs reduced the neural precursor formation and neurogenesis.•OH-GQDs selectively affected BMP pathway by disturbing histone modification.•OH-GQDs elicited higher hazards on neurodevelopment than did NH2-GQDs.
