•Synthesis of nanometer sized MoS2/graphene heterostructure with high quality interfaces and pristine properties.•Successful 95% heterostructure transfer with preserved excellent structural and spectroscopic properties.•Versatility of method is applicable to various substrates and heterostructures.•Ambient condition stability of heterostructure grown in UHV.•Favorable nanometer sized sample morphology with metallic edges could be exploited in electro-optic devices and systems.
