•The distribution of type II topoisomerases in trypanosomatid and apicomplexan parasites is significantly diverse.•The two sub cellular organelles, apicoplast and kinetoplast, rely differentially upon type II topoisomerases.•Type II topoisomerases have been targeted to develop anti-parasitic compounds.
