•The contents of (heavy) metals in ML soils were higher than those in YB and DX soils.•ML soils contained more chlorite in clay minerals/soils than YB and DX soils.•The hydroxyl groups with hydrogen bonds were mainly existed in ML soils.•Molecular soil chemistry could affect the accumulation of heavy metals in karst area.
