•The biological product based on Bacillus subtilis lineage QST 731 applied both via drench and foliar sprays reduces the incidence of citrus canker in citrus trees.•The application of Bacillus subtilis lineage QST 731 via drench in combination with foliar sprays of copper hydroxide or bioactive copper increases the efficiency in the control of citrus canker.•Foliar applications of Bacillus subtilis lineage QST 731 reduces the incidence of citrus leafminer injure.•The copper-based product with amino acids, the bioactive copper, increases the expression of the pr2 gene, which encodes the protein β−1,3 glucanase.
