•Traceability and paternity tests can adapt to low-coverage whole-genome sequencing data.•Testing performance depended on sequencing error rate and genotype frequencies.•Uncertainly had greater impact on false negatives than false positives.•0.05× coverage sufficed to guarantee greater-than-99% success during testing.
