•A sorbitol increase in watercore affected apple was observed in the peel.•Hydroxycinnamic acid content in the peel of apples with watercore is altered.•Higher content of dihydrochalcones was determined in watercore affected flesh.•Generally increased expression of genes from early flavonoid pathway was indicated.•Generally increased expression of genes from polyphenoloxidases was indicated.
