•Upper tract urothelial carcinoma (UC) shows aggressive behavior than bladder UC.•Bladder UC shows frequent mutations in ARID1A, ERBB3 and RB1.•Unlike bladder UC, upper tract UC shows copy number loss of FGFR3.•Molecular features of both UCs are useful for establishment of targeted therapy.
