•AFQ revealed different patterns of white matter alterations in BECTS and CAE.•BECTS and CAE both showed the most severe white matter abnormalities in the right AF.•Structural asymmetry in CAE was significantly reduced in the IFOF and AF.•Neuroanatomical differences may underlie the different profiles of BECTS and CAE.
