•Mbl2, Cxcl14, and Nr0b2 may be new candidate genes regulated by Vitamin A (VA) in small intestine.•Mast cells and Tuft cells may be targets of VA in small intestine.•Small intestine and colon, although as consecutive organs, were impacted by VA distinctively.•Preexisting VA deficiency may pre-determine the host responses to pathogens.
