•The taxonomic status of Lutzomyia longipalpis sensu lato is under dispute.•Genetic data from three Brazilian populations disclosed the presence of two groups.•An analysis including other six populations revealed the presence of the two clades.•Genetic differentiation data suggest a limited gene flow between populations from clade I and clade II.
