•The taxonomy of Phyllobacteriaceae was revisited by a phylogenomic approach.•Near identity between Aminobacter carboxidus and Aminobacter lissarensis was shown.•Aminobacter carboxidus and Aminobacter lissarensis appear synonymous designations.•The oldest legitimate name Aminobacter lissarensis should be retained.•Carbon monoxide dehydrogenase genes are widespread in Phyllobacteriaceae.
