•An effective pre-processing method evaluation criterion was established.•m/z segmented scanning was used to improve the quality of MS/MS.•316 lipid metabolites were annotated by three-level qualitative strategy.•Integrated qualitative filtering strategy was used to filter target mass spectra.•Potential lipid markers were screened in patients with CHD by PLS-DA and VIP method.
