•A synaptic molecule α2δ3 was strongly expressed in suprachiasmatic nucleus (SCN).•Intercellular synchrony was impaired in cultured SCN in Cacna2d3 knockout mice.•Cacna2d3 KO mice show weakened locomotor activity rhythms under constant light.•α2δ3 is essential for synchronized cellular rhythms important to behavior rhythms.
