•Sources and routes of contamination related to pre-harvest and post-harvest were reviewed.•A chemical and microbial contamination is studied briefly.•Study on the microbial trends in fresh whole and fresh-cut of fruits and vegetables.•The safety of products can be increased by physical, chemical and microbial technologies.•Probiotics and their metabolites can be used properly in vegetables organic farming.
