•Specific T cell clones in peripheral blood and in liver allografts were tracked.•We observed increased clonality of donor-reactive T cells after liver transplantation.•Distinct peripheral and intrahepatic TCR repertoires were identified.•Peripheral and intrahepatic TCR repertoires align in acute cellular rejection.
