•The synsedimentary pyrite without Au implies that Au is out of the basin.•Crack-filling Au in pyrite reveals mineralization was associated with deformation.•Au profiles of pyrite show three climaxes implying multistage Au mineralization.•Synsedimentary and magmatic S sources were identified in the pyrite.•A magmatic-hydrothermal model is suggested for the Shuiyindong gold deposit.
