•Acute exposure to X-rays results in highly tissue- and strain-specific changes in gene expression in mice.•The differentially expressed transcripts are down-regulated in the BALB/c and up-regulated in the CBA/Ca strain.•The pattern of miRNA expression in irradiated mice is also highly tissue- and strain-specific.
