•A microdialysis sampling combined with LC-qTOF-MS method were developed.•Both prototype components and metabolites of EMW in bile were characterized.•Metabolic profiles of EMW were obtained due to dynamic monitoring of microdialysis.•Improved probes were suitable for microdialysis sampling in complex matrix.
