•First examined sediment and mcrophytobenthos fluxes in tidal channel by a mooring system.•Tidal forcings influenced flood-ebb and spring-neap variations of suspended sediment and Chl-a.•Coupling, segregation, and resuspension time-lag between sediment and Chl-a are evidenced.•Suspended sediment showed balanced onshore and offshore flux during spring-neap tidal period.•Microphytobenthic Chl-a revealed predominant onshore flux, occupying 65.4% of total flux.
