•Genetic diversity of Bemisia tabaci cryptic species in Nepal was analyzed.•Three cryptic species, Asia I, Asia II 1 and Asia II 3, were identified in Nepal.•Asia II 5 was most widely distributed than other cryptic species in Nepal.•Genetic variation and geographic distribution in Asia was discussed.
