•A decision-tree classification based on NDVI was developed to classify the major vegetation cover types in shallow lakes.•A complete regime shift in a shallow lake was observed in long-term remote sensing data.•Abnormal and large-area changes in aquatic vegetation may be used as early warning signals of regime shifts.
