•The properties of ion beam-induced mutations in rice were revealed by whole-exome sequencing.•The average mutation frequency in the M1 generation of ion beam-irradiated rice was estimated to be 2.6 × 10−7 per base.•The identification of a small number of high-impact mutation facilitates detection of candidate genes responsible for phenotypes of mutants.
