•Residual metformin in the urine of type 2 diabetic rats (T2DR) was determined using 1H−NMR.•1H NMR metabolomics was succeeded to evaluate metabolite changes in the urine of metformin treated T2DR.•Metformin increases TMA, PAG and indoxylsulfate levels related to growth of gut microbiota.
