•Tree species determine the soil fungal composition, especially in the root fraction.•Tree effects dominated, even when accounting for chemistry and spatial distribution.•In soil DNA, spruce samples contained more ectomycorrhizal and pine samples more saprotrophic taxa.•Siberian larch soils were associated with a greater abundance of pathogenic taxa.•Sporocarp surveys found more ectomycorrhizal and saprotrophic taxa in pine stands.
