•CMV and HIV-derived synthetic RNA-DNA hybrids stimulate human PBMCs and murine FLT3L-DCs.•RNA-DNA hybrids induce IFN-α secretion in a TLR9-dependent manner.•RNA-DNA hybrids exhibit increased intracellular stability and lead to enhanced activation of TLR9 in comparison to ssDNA.
