Metagenomics for broad and improved parasite detection: a proof-of-concept study using swine faecal samples

摘要
•Full-length 18S rRNA sequences were extracted from RNA-derived metagenomics datasets.•No primer bias hampers the analysis of data generated using unbiased metagenomics.•Ten different parasite species/subtypes (ST) were detected in 37 datasets.•Blastocystis ST 15 was discovered for the first known time in swine faeces.•Metagenomics has the potential to be used as a generic pathogen detection tool.
