•Adult Sema6A knockout mice have corticospinal tract (CST) defects.•The aberrant trajectories were evaluated by 3D reconstruction of PKCγ-stained fibers.•The CST defects in Sema6A knockout mice were highly complex and variable.•3D reconstruction is a powerful method to visualize these CST axon guidance defects.
