•GBS is an effective approach for resolving challenging phylogenies.•Using GBS we obtained the first well resolved phylogeny for the coffee genus.•Independent radiations occurred in Africa, Asia, Madagascar and Mauritius.•Africa or Asia is the most likely ancestral origin for Coffea.•Highest caffeine content is found in the West-Central African coffee clade.
