•SEC14L2 was shown to allow natural HCV isolates to replicate in vitro.•Natural isolates from genotypes 1,2,3 and 4 replicate in cells overexpressing SEC14L2.•Replication does not occur in 100% of the cases and varies with genotype.•SNP rs191341134 causes lower levels of SEC14L2 in the cytosol and lower viral replication.•SNP rs757660 recapitulates the wild-type protein phenotype in vitro and in vivo.
