•We evaluated the prognostic value of BAP1 protein expression in nonmetastatic clear cell renal cell carcinoma with inferior vena cava tumor thrombosis.•The loss of BAP1 protein expression on immunohistochemistry was significantly associated with poor prognosis in nonmetastatic clear cell renal cell carcinoma with inferior vena cava tumor thrombosis.•Surgical resection alone might enable remarkable long-term survival in patients with BAP1 protein expression-positive tumor.
