•Peptidyl-tRNA hydrolase selectively hydrolyzes only N-blocked aminoacyl-tRNAs.•The active site residues of Pth are N14, H24, N72, D97 and N118.•Residue M71 is highly conserved and has important interactions with N14 and H24.•The structure, dynamics and stability of M71A were characterized.•M71 is important for the activity, stability, and compactness of the protein.
