•Molecular phylogenetic analyses and GISH results revealed allopolyploid origin of C. quinoa and C. berlandieri.•C. quinoa and C. berlandieri might have shared very similar parental species.•Directional and uniparental loss of rDNA loci was revealed for both C. berlandieri and C. quinoa.•C. quinoa and C. berlandieri genome sizes were additive when compared with putative parent species.
