•There is an urgent need in low-cost throughput in-vivo technologies for drug discovery.•We introduce a new automated method for 3D swim trajectories in adult zebrafish.•This method is sensitive to CNS drugs, including psychostimulants and hallucinogens.•It shows the value of 3D swim analyses in studying experimentally-evoked phenotypes.
