•Black mangrove pneumatophores contributed the largest average CO2 flux.•Tidal inundation reduced soil CO2 flux.•Flooding increased the partial pressure of CO2 observed in the overlying surface water.•Below-canopy components contributed between 45% and 65% of total ecosystem respiration.•Scaling chamber-based flux was useful to constrain mangrove ecosystem respiration.
