•ESI(−)-UHR TOF-MS was tested as a new protocol for direct screening of fatty acids.•ESI(−)-UHR TOF-MS reduces both sample preparation time as well as analysis time.•FA profiles of surface sediment from contrasting environments are shown.•FA profiles for a sedimentary core provided evidence of environmental changes.
