•Congenital myotonia (CM) in sheep causes sustained muscular contraction.•A Single Nucleotide Variation (SNV) in the ovine CLCN1 gene is associated with CM.•Reproducer selection based on this SNV prevents the occurrence of new cases.•This is a cost-effective CM genetic control procedure.
